Graph Neural Networks Meet Neural-Symbolic Computing: A Survey and Perspective
Neural-symbolic computing has now become the subject of interest of both
academic and industry research laboratories. Graph Neural Networks (GNN) have
been widely used in relational and symbolic domains, with widespread
application of GNNs in combinatorial optimization, constraint satisfaction,
relational reasoning and other scientific domains. The need for improved
explainability, interpretability and trust of AI systems in general demands
principled methodologies, as suggested by neural-symbolic computing. In this
paper, we review the state-of-the-art on the use of GNNs as a model of
neural-symbolic computing. This includes the application of GNNs in several
domains as well as its relationship to current developments in neural-symbolic

Use of Multiple Displacement Amplification as Pre-polymerase Chain Reaction (Pre-PCR) to amplify genomic DNA of siphonapterids preserved for long periods in scientific collections
The recently developed Multiple Displacement Amplification technique (MDA) allows for the production of a large quantity of high quality genomic DNA from low amounts of the original DNA. The goal of this study was to evaluate the performance of the MDA technique to amplify genomic DNA of siphonapterids that have been stored for long periods in 70% ethanol at room temperature. We subjected each DNA sample to two different methodologies: (1) amplification of mitochondrial 16S sequences without MDA; (2) amplification of 16S after MDA. All the samples obtained from these procedures were then sequenced. Only 4 samples (15.4%) subjected to method 1 showed amplification. In contrast, the application of MDA (method 2) improved the performance substantially, with 24 samples (92.3%) showing amplification, with significant difference. Interestingly, one of the samples successfully amplified with this method was originally collected in 1909. All of the sequenced samples displayed satisfactory results in quality evaluations (Phred ≥ 20) and good similarities, as identified with the BLASTn tool. Our results demonstrate that the use of MDA may be an effective tool in molecular studies involving specimens of fleas that have traditionally been considered inadequately preserved for such purposes

Incorporating Prior Knowledge in Deep Learning Models via Pathway Activity Autoencoders
Motivation: Despite advances in the computational analysis of high-throughput
molecular profiling assays (e.g. transcriptomics), a dichotomy exists between
methods that are simple and interpretable, and ones that are complex but with
lower degree of interpretability. Furthermore, very few methods deal with
trying to translate interpretability in biologically relevant terms, such as
known pathway cascades. Biological pathways reflecting signalling events or
metabolic conversions are Small improvements or modifications of existing
algorithms will generally not be suitable, unless novel biological results have
been predicted and verified. Determining which pathways are implicated in
disease and incorporating such pathway data as prior knowledge may enhance
predictive modelling and personalised strategies for diagnosis, treatment and
prevention of disease.
Results: We propose a novel prior-knowledge-based deep auto-encoding
framework, PAAE, together with its accompanying generative variant, PAVAE, for
RNA-seq data in cancer. Through comprehensive comparisons among various
learning models, we show that, despite having access to a smaller set of
features, our PAAE and PAVAE models achieve better out-of-set reconstruction
results compared to common methodologies. Furthermore, we compare our model
with equivalent baselines on a classification task and show that they achieve
better results than models which have access to the full input gene set.
Another result is that using vanilla variational frameworks might negatively
impact both reconstruction outputs as well as classification performance.
Finally, our work directly contributes by providing comprehensive
interpretability analyses on our models on top of improving prognostication for
translational medicine
Síndrome Uveíte-Glaucoma-Hifema em contexto pós-cirúrgico de catarata : revisão literária e apresentação de um caso clínico
Trabalho Final do Curso de Mestrado Integrado em Medicina, Faculdade de Medicina, Universidade de Lisboa, 2021Introdução: A síndrome Uveíte-Glaucoma-Hifema (UGH) em contexto pós-cirúrgico de um doente com catarata é uma complicação cirúrgica incomum, apresentando uma incidência de 0,4-1,2%, mas que se traduz potencialmente numa situação de elevada gravidade clínica. As manifestações oftalmológicas podem manifestar-se entre semanas a meses após a cirurgia, consistindo num aumento da PIO (glaucoma), inflamação da úvea (uveíte) e hemorragia na câmara anterior (hifema). Este trabalho tem como objetivo abordar esta síndrome, ilustrando-a com um caso clínico.
Caso clínico: Descreve-se o caso clínico de uma mulher caucasiana de 60 anos, com diagnóstico prévio de glaucoma e antecedentes de iridotomia, que desenvolveu a síndrome UGH após uma cirurgia de catarata sem incidentes com uma LIO (lente intraocular) implantada no saco capsular. No seguimento pós-operatório desenvolveu aumento da pressão intraocular de difícil controlo médico, associado a inflamação persistente e sensação de visão turva. Após a observação cuidada por gonioscopia detetou-se presença de um háptico no sulco, sugerindo o fenómeno de chafing entre o háptico da LIO e a íris posterior como o desencadeante da síndrome UGH, tendo sido realizada cirurgia de reposicionamento da lente para resolução do caso.
Discussão: Na abordagem da síndrome UGH o mais importante são os critérios de suspeição, o seu diagnóstico e a decisão terapêutica a optar. É indispensável a correta observação das estruturas do segmento anterior e verificar a LIO, uma vez que a deslocação de um háptico é um evento mais comum do que se antevê. A UBM é um exame quer permite confirmar o diagnóstico da síndrome UGH. Existem hipóteses alternativas menos invasivas e com menor risco cirúrgico comparativamente à abordagem cirúrgica padrão, podendo ser equacionadas se alto risco cirúrgico.Introduction: Uveitis-glaucoma-hyphema (UGH) syndrome after cataract surgery is an uncommon complication, with an incidence of 0.4 - 1.2%, which constitutes a potentially high clinical risk situation. Ocular manifestations may occur weeks or even months after surgery, consisting of a detectable increase of intraocular pressure (IOP), uveal inflammation (uveitis), and anterior chamber hyphema.
Case report: The case reported is of a 60 years old Caucasian woman who developed UGH syndrome after an uncomplicated cataract surgery with an IOL implanted in the capsular bag, who had previously been diagnosed with glaucoma and subjected to iridotomy. During postoperative follow-up, the patient developed an increase in IOP refractory to pharmacological therapy, associated with persistent inflammation and reports of blurry vision. After careful gonioscopy observation, a misplaced haptic was found on the sulcus, suggesting posterior iris chafing by the haptic portion of the posterior chamber lens implant as the causing factor to developing a UGH syndrome. A lens repositioning surgery was attempted to resolve the symptoms.
Discussion: The clinical approach in a UGH syndrome includes suspicion criteria, diagnosis, and therapeutic decision. A correct observation of anterior segment structures is of the utmost importance, as well as confirmation of the IOL’s positioning since the dislodgement of the lens’s haptic always constitutes a possible event. Ultrabiomicroscopy (UBM) study allows for confirmation of the UGH syndrome diagnosis. Also, there are further alternatives to the standard surgical approach that are less invasive and therefore provide a lower risk, which may be equated if we are in presence of a high surgical risk
Gestão sustentável dos ecossistemas costeiros de Torres Vedras, como estratégia de desenvolvimento local. Bases para a criação de uma reserva natural marinha
O litoral, espaço geográfico de interface entre o meio marinho e terrestre, reúne múltiplos recursos que têm vindo a ser explorados ao longo dos tempos de uma forma cada vez mais intensa. As zonas costeiras são os locais mais acessíveis do ambiente marinho, oferecendo inúmeras oportunidades para a descoberta de uma grande variedade de espécies.
A exploração descontrolada dos recursos naturais aliada a fatores de origem natural, aumentam a dificuldade na gestão, levando a uma degradação progressiva. O litoral analisado, do Município de Torres Vedras, tem aproximadamente 20 quilómetros de costa e carateriza-se como uma zona complexa, com elevados valores naturais. Dada a qualidade paisagística e diversidade ecológica é considerado como uma zona bastante atrativa, o que permite o desenvolvimento de atividades de cariz económico, social e ambiental.
O procedimento adotado foi sobretudo as visitas ao terreno e a revisão bibliográfica, elementos fundamentais para uma avaliação do território eficaz e ajustada à realidade atual com base nas tendências evolutivas. A dissertação foi desenvolvida em estreita colaboração com o Município de Torres Vedras e pretende contribuir para a elaboração de uma estratégia de utilização sustentável dos recursos costeiros e marinhos. Pretende igualmente equacionar a possibilidade de criação de uma área marinha protegida de âmbito local.
Foi assim que se definiu o objetivo, criar uma estratégia assente em dois pilares fundamentais, a conservação e valorização dos recursos naturais. Só desta forma foi possível conciliar as políticas que interferem na gestão da zona costeira e apresentar um projeto fundamental para a região de Torres Vedras.
Este trabalho foi desenvolvido tendo em conta as principais necessidades, não só do território como também das populações, com a realização de uma sessão de participação pública e um inquérito. Os resultados obtidos foram bastante interessantes, pois existe uma preocupação efetiva na proteção dos recursos naturais por parte da população local (das “Ações para valorizar o litoral” perguntadas aos inquiridos, a maior percentagem obtida foi de 19% na opção “Conservação dos Recursos Naturais”), fator fundamental para a definição de uma estratégia de valorização do território. Mostrando desta forma a boa relação da comunidade local à conservação do património natural, e vontade de fortalecer a identidade local.
A criação de uma Reserva Natural Marinha foi a opção encontrada tendo em conta a estratégia definida e o território analisado. A implementação desta proposta depende de um processo burocrático e de participação pública, que pode ser um pouco moroso até à sua concretização
